Can a member join and leave an alliance at any time or are there any penalties besides upsetting the alliance you may be leaving or joining?

there are no penalties, but as you said, upsetting the members of the alliance (or them considering you a spy or something) might be a greater punishment than any

Players are free to come and go as they wish. There is no in-game penalty or limitation on moving. As Togokawa said though, some Alliances may feel used or insulted, so always explain your actions, and have good reasons for what you do. If this is the case, you should not cause bad feelings.
